1. Specific immunogens
The type of immunogen used to produce antibodies significantly affects the specificity of antibodies to target proteins. Choosing antibodies produced against unsuitable or low-quality immunogens will result in unreliable and potentially irreproducible outcomes. Attention should be paid to selecting antibodies that target fully characterized immunogens.
2. Peptides
Synthetic peptide immunogens rarely fold into natural protein like tertiary structures. In addition, they do not exhibit any post-translational modifications unless added to the peptide during the synthesis process. Therefore, antibodies produced using peptides can be used as useful reagents for Western blotting, as target proteins have linearized epitopes due to denaturation and reduction during sample processing. When antibodies need to distinguish between two proteins with highly conserved amino acid sequences, peptides can also be used as immunogens. In these cases, the production of peptides to differential regions increases the likelihood of producing differential antibodies.
3. Natural protein
If purified proteins are used as immunogens, antibodies produced against them may not recognize the linear epitopes of denatured proteins in Western blotting. Some antibodies produced using natural proteins can only recognize natural oxidative conformational epitopes on the protein surface. This is especially true for monoclonal antibodies.
